Duplicate, submitted URL not selected as canonical - but it is!

Hello, 

Google wont index 32 from 42 of my second language URL (first language is en, second hr). The reason: Duplicate, submitted URL not selected as canonical. I've checked all canonical links on my hr pages via view source, and they are self canonical, pointing at hr page. Same as eng pages.

Also, the same thing is set up on those 8 mentioned above who got indexed. 

Don't understand the reason why google choose wrong en URL as canonical and not hr URL as canonical to hr pages?
