How to fix a duplicate of the homepage so Google indexes the correct page?

The sitemap is generated by SS. There is no way to alter the code of how SS generates the sitemap.

The home page is a special case. It has the URL slug you assign. In addition SS maps your domain to the home page URL slug. It is kind of a masked forwarding or redirect kind of situation.

It is just weird that the logo goes to a different url than the actually homepage. Is there a way to send the logo link to the page with the slug.  /homepage ? So they both go to the same url address.

Do you know if this is negatively affecting ranking in Google? Should I even bother doing anything about it?

You can try the following. Add the following to Page Settings > Advanced > Page Header Code Injection for the home page. Please see per-page code injection.

Let us know how it goes. Give it some time to see if it works search engines fixing things is not instantaneous.
