I am looking to add an additional filter to allow users to filter my products by size. How can i add this in?

It will depend by what you mean by a "filter". In its simplest form, you can add a size tag to each product ("size-1", "size-2" and so on) and then filter by tags, for example /shop?tag=Size-1 but this will only show products that have the tag.

  1. In the Home Menu, click Pages.
  2. Click the + icon next to the section where you want to add the link.
  3. In the Create New Page menu, select Link.
  4. In the Link Title field, enter the name of the link as you want it to appear in the menu.
  5. Click the gear icon to open the link editor, then click the Page tab.
  6. Click into Search to open a menu of all the pages on your site.
  7. Select the product/store page you want to filter, then select a tag (and optionally a category). If you select both a category and a tag, only items with both the category and tag will appear when visitors click the link.
  8. Click Save in the link editor, then click Save again to add the link to your navigation.

When visitors click this link, they'll see a filtered collection page.

Note that this method can filter your products by category and by size tag, but it won't filter products by the sizes that are in stock - that's not possible on Squarespace currently.

Is there any way possible to implement this into squarespace to update based on current stock?

No, not when the sizes are product variants.
